Sean Snyder attended Greenville High School and lived in Greenville, Texas. He earned first-team all-area and second-team all-district honors as a punter and kicker, and decided to join his father (Bill Snyder) at Iowa. After redshirting his first season in 1988, he saw action in two games (7 punts for 33.9 yard average). After the 1989 season, he transferred to Kansas State to follow his father, who had been named head coach.

He sat out the 1990 season due to transfer rules, and in 1991, he was named the Big Eight Defensive Newcomer of the Year by the conference coaches as a punter. As a senior, he was named first-team All-American by the AP and the AFCA and was named the First first-team All-American at Kansas State since Gary Spani in 1977, a span of 15 years.

He later joined his father on the Kansas State coaching staff from 1994-2019.
